I took doob's latest firmware and added the "linux" directory for the linux client: the version I just uploaded to the "files" section (20090306_edo512) now compiles on Windows for the ARM/FPGA/Windows parts, and compiles on Linux for the "linux" directory: this way you'll get a Proxmark3 firmware which works on both Linux & Windows. I removed the 'flasher' utility from the makefile, as it is not compatible with the standard firmware.
I suggest we keep this 'linux' directory included in future firmware releases, so that we get a system which contains clients for both worlds.
