Hello,
I have this problem. I flashed my Proxmark a couple of times yesterday and they were all fine (version 486). And then when I tried to flash it again, it came with the error:

Then I tried to re-flash the bootloader as the output suggested. It came with the same error "write failed: usb_reap: timeout error!". It looks like a USB problem. I am not sure if I damaged the firmware or how to solve this problem. Can anyone please let me know?

I think that you have damaged your bootloader. Try to re-flash it using Wiggler JTAG. You can find it's schematics on this forum.
